The Australian Open semifinalist Cilic cruised past Austrian Daniel Koellerer 6-2, 6-1, while the second-seeded and former top-five star Ljubicic succumbed to Slovakian Lukas Lacko 7-6 (7-3), 5-7, 7-6 (7-5) on the hardcourts at Dom Sportova.
Cilic beat Mario Ancic in last year's all-Croatian final here, while the veteran Ljubicic was the inaugural Zagreb winner back in 2006.
The world No. 10 Cilic's quarterfinal opponent on Friday will be his seventh- seeded countryman Ivo Karlovic, who got past French qualifier Alexandre Sidorenko 7-6 (7-4), 7-6 (10-8) on Day 4.
In other action on Thursday, unseeded Philipp Petzschner overcame sixth-seeded fellow German Benjamin Becker 1-6, 7-6 (7-4), 7-6 (8-6) and Germany's Michael Berrer dismissed Croatian qualifier Petar Jelenic 6-4, 6-3.
The other quarters will pit third-seeded Austrian Jurgen Melzer against Ukrainian Illya Marchenko, fourth-seeded Serb Viktor Troicki versus Berrer and Petzschner against Lacko.
This week's champion will collect $95,500.
